It sounds like there are a couple different things happening here. Lets start w/the busytime parts. You wrote recreated busytime and revalidated the room but the "free time is still restricted."
Each room has its own restriction list just like each user does. The value is set by the template based on the room type. For "Specific people" restricted rooms, the list is only those users in that list. For "Disabled" rooms the list allows noone to see busytime. All other room types should have no restriction on them. Check the AllowBusyAccess item on the room doc to see what it is set to. If it is set to something then that could give a clue as to who or why it was set (in case the list has some meaning to you or your organization).
If you do a "tell rnrmgr list FULLROOMNAME" console command where FULLROOMNAME is the full hierarchical room name, you should see something like:

If your entry says "Busytime restricted: Yes" then the AllowBusyAccess item has been set on the room doc. As noted above, there should only be a value if the room is restricted to "Specific People" or "Disabled" though.
Also, most of the time you do not need to rebuild busytime because the settings in it are merely reflecting the data on the profile docs. I only know of a couple times when rebuilding busytime has been necessary but they were not due to normal R&R operation (they were due to users doing custom data migration improperly).
You also wrote "It appears to work and when I issue the command to show the schedule it does but the free time is still restricted." So I am not clear on what worked if you still see the same results. Could you explain this a bit more?
As for getting "Note item not found" when you open a room doc up, I think that you may have some design skewage in the template where the template in use is not the full stock one for some reason. Try doing a design replace using the resrc8.ntf on the R&R server. You may also want to look and make sure no design elements are marked as "No refresh" which could prevent the template from being properly replaced.

If you have any rooms that are set to Specific People but show up as "Busytime Restricted: No" on the console then something was missed somehow.
The template should have put the Specific People list into the AllowBusyAccess item on the room doc so check that first.
If the list matches then RnRMgr missed the change somehow. To fix this, simply edit the room and resave it without making any changes.
If the lists do not match then the template failed to update the list somehow and we should look at that so I would recommend you open a PMR w/Support so we can investigate it deeper.
